How does Homosexuality apply to Transgender people, those are two completely different things. Sexuality does not equal Gender.

And that hadith and the Prophet Lut story PBUH refers to Sodomy and Rape. So it is not applicable here. How is it applicable?

Nope in Islam you can judge based on what is publicly seen in society, what is private, internal and restricted to one's life is what cannot be judge.
